Suppose I should chime in here as I'm running WPU on two sites.

http://www.tommyvallier.com is my personal blog/site. Most of the customizations are being handled through the WPU admin backend, but I do have an additional CSS file I'm using with a handful of extra tweeks. It's running 1.1.1.

http://www.wpbytheminute.com/ is running WPU 1.1 (Holding off on the upgrade for now). Because it's not running 1.1.1 (and because of some tables I'm using) there are more CSS hacks to make this one work than the other one.

Never happy with the way my site looks, though, I'm tweaking a clean install of WPU for tommyvallier.com already.

Just thought I'd toss an update into this thread now that http://www.tommyvallier.com has a new look to it. It's running version 1.2 and has a number of changes. a few notable ones for the WPU community:

It may look like I've made a pile of modifications to the core files, but I've really only touched two: navigation.php and footer.php. Everything else was done using other trickery.
I'm making use of the WPU_overrides plugin I uploaded here to make sure that my CSS overrules all else - including some of the CSS from plugins.
The social media icons in the top-right are done using some code hard-coded into the 'Above Header' hook and some clever CSS.
The breadcrumb navigation is a plugin (Yoast's Breadcrumbs) and I've placed that code into the 'Below Header' hook.
Because I blanked out the navigation.php I needed a navigation system. I'm using WP-PageNavi, and have that code in the 'Below Content' hook.
-> A note on that: Because of the way the hook works, I also had to toss in some conditional PHP code to prevent it from showing on pages.
The footer text was hard-coded into footer.php. Alex, if you change footer.php on me I'm going to be pissed right off. Kidding, of course. Feature request though: Ability to edit this text within WPU's options?
Pretty much everything else is done with WPU's options, or with plugins and widgets of varying sorts.

I'm happy to field questions.

And another update here with the relaunch of the WPBTM site at http://www.wpbytheminute.com with WPU 1.2.1. Like before, a handful of WPU community points:

Because this site relies more on pages than posts (At least, for now) - I only had to touch one file - footer.php
Like my site, I'm making as many changes as possible in the core WPU stuff and in overrides.css (As powered by the WPU_Overrides plugin)
The front page animation is there thanks to Featured Content Gallery, a small hack from me (see here) and the 'Below Header' hook (With a is_page() filter)
Everything else is, really, just core WPU stuff - navigation, sidebar and so on included.
I do have TS Custom Widgets installed, too - but I'm not using it yet. In time, it will allow me to more easily have widgets that are just on the front and others just on the other pages

As before, I'm happy to field questions if people are wondering how I've done some of it.
